Excellent! Your time is paying off! Keep in mind there will continue to be steps going backwards while your ig grows. Just wait until the terrible twos! :-D

;D Normal young Ig behavior, just keep handling and speaking gently. Make sure your not making abrupt movements, that might be why hes whipping you.

Many iguanas like to poop in their water especially if its warm. I know my iguanas usually wait until bath time to do poops so they dont dirty their cage. They seem to be clean animals when it comes to things like that, they'll usually poop in a certain spot. Also, when you said your iguana "slept" for 45 minutes and you were worried, i wouldnt be, but usually if you go near them and they close their eyes (and you describe your ig as scarred) he might be closing his eyes in hopes, when he opens they agian you'll be gone.
My godzilla is very skiddish compared to Lilly, but i try and work with him everyday, start by doing usual routines like changing water and bring in food, soon he'll get use to this and hopefully wont be as scarred. Also, something you can try and limiting the eye contact, eye contact is something igs pay attention to and if you stare or lock your eyes on your iguana he might be scarred your going to try and do something, like predators do.
Also, i agree with everyone to get rid of the coconut stuff, also dont buy dirt its messy, gets in their water and is annoying to clean, try to get the green/baige carpet like stuff, its easy to clean and if you buy two just keep switching them out for cleaning.
Also try looking in the diet section to make sure you're feeding him the proper nutrition
And UVB is very important for them to grow up to be healthy and strong igs The night lighting is good if you dont have a heating pad, you might want to get a heating pad as well 75 watts wont burn the igs, mine is a 100 and they do fine. it also good to have many levels, or well different heights of logs so your ig can chose how close he wants to get to the light
i hope this helps

oh also about warm water: you can litter box train them not with litter but with water, cause i know when they get older and goto bigger cages cleaning is a hassel, so its easier if they can leave their cage and poop in the bathroom or something with a tub of warm water My uncle had his iguana for about 15 years before he had to sell it, but he would come out of his cage, go down the hall to the bathroom and into the bathtub would be a box full of water in their for him, and he'd do his duty then come out
